Just plugged the ATI Remote Wonder receiver into the USB port on the RPI. Out of the box its recognised as an X10 remote issuing X10 RF commands with each different button press. The question I have now is how I use these RF commands to issue x10 commands to me various x10 modules.Tried pressing each button on the remote but it has no effect on any of the modules.

If you have a CM15 you don't need to plug the ATI wonder receiver at all. The remote will work with just the CM15 plugged in.
Then you can use the "IR Remote Controller" program (in the Lights group) to associate actions to each module.
